- A configuration service resolves the caller from the authenticated request (the GitLab account in OAuth mode, the configured token otherwise) and combines the account's durable settings with the current session's overrides: preset, read-only mode, switched-off tool groups and working scope. They only narrow what the operator's configuration already allows. - Account settings are stored with the sessions (memory, file, PostgreSQL with a new additive migration) or, on a local server, in ~/.config/gitlab-mcp/settings.json; every write is compare-and-set, so concurrent or stale edits never overwrite each other silently. - tools/list hides what the caller's settings exclude and tools/call refuses it before anything reaches GitLab, including direct calls. A call is refused while the settings cannot be read. - manage_context acts on the calling session only: switch_preset and set_scope now take effect in tool execution instead of changing a process-wide state that nothing enforced, and they no longer leak to other users and chats. Only the affected sessions are notified.
- get_settings and update_settings serve the account settings as a structured settings page (openai/settings capability): preset, read-only, default project or group, and tool groups the server offers. A patch is validated in full before anything is saved, and read-only set by the administrator cannot be turned off. - check_connection reports the account, GitLab version and tier, the restrictions in effect, a saved preset that no longer exists, and what to do about problems. - open_settings_panel opens an MCP App (ui:// resource with an empty CSP) to search projects and groups, apply a scope to this chat or save it for new chats, and check the connection. The panel follows the host theme, is keyboard accessible, shows GitLab strings as text only, and reports success from the settings the server holds. - find_scope_targets finds member projects and visible groups by name. - Settings tools are exempt from settings restrictions and from the unreachable-instance check, so a restricted caller can still fix its settings. - Document the settings layers, storage and clients.
Replicas with their own module graphs and one storage backend: account settings saved on one apply on the others and survive a restart, chat overrides and other accounts stay apart, and concurrent edits of different settings from two replicas are both kept.
switch_preset now changes only the current session, and reset returns the session to the account settings; the integration test asserts the exact messages of that behaviour.
Integration tests wait up to 60 s per test and 20 s for GitLab to start answering a request (unless .env.test sets its own API timeout). The duplicate per-run timeout in the integration setup is dropped; the Jest config is the one place it is set.
The API timeouts of an integration run belong to the test instance's environment file like the rest of its settings; the setup no longer hardcodes a default.
- closing_issues: accept GitLab's own issue link in both forms, /-/issues/N before 19.0 and /-/work_items/N from 19.0. - removeLabelIds: set a known label first instead of relying on labels left by earlier tests, which skip when the lifecycle data has fewer than two labels; assert the removed label is gone and nothing else.
Every later lifecycle step depends on this project; a bare ok=false hid why GitLab refused it.

- A listing or search that names no project or group reads the working scope: a global search becomes a search of the scope's group or project, a project listing lists the scope's group, a cross-project merge request listing lists the scope's project, and project search, todos and merge requests under a group scope are filtered to it. A global search under a scope of several projects or groups is refused. - manage_context clear_scope lets a chat work everywhere, also without the account's default scope; its preset and read-only mode stay. The panel's "Work everywhere in this chat" uses it instead of resetting every override and clearing the default for new chats. - A numeric project_id or group_id is checked against the scope like its string form; it passed unchecked before. - switch_instance moves every chat's overrides of a static token to the new instance's account, without the scope; read-only mode and presets set for a chat no longer disappear on the switch. - Tool-group toggles and the subgroup choice are applied to the settings saved at write time, so concurrent edits of other groups or of the scope are kept. - A failed first open of the shared settings storage is retried by the next request instead of failing every call until restart. - The local settings file syncs its directory after the rename. - check_connection counts the tools the caller's settings allow. - find_scope_targets requires an API-capable token scope. - The channel gateway forwards resources, so the settings panel opens through it. Regression tests cover each fix.

- REST calls take their GitLab base URL from one place: the OAuth token's instance, else the instance the server's own token works with now (it follows switch_instance), else GITLAB_API_URL. Tools that built URLs from the startup GITLAB_API_URL sent an OAuth caller's request to the wrong instance. - whoami reports and links the caller's instance the same way. - Project listings are always filtered by the working scope: a group's listing also returns projects only shared with the group. - A global search under a group scope without subgroups is refused: GitLab group search always covers subgroups. - The channel gateway replays a call after a lost link when the downstream catalog marks the tool read-only, not only by its name. - Smaller fixes: locale-aware sort of disabled tool groups, raw panel script, node: builtin imports, merged duplicate imports, and settings and call handling split into smaller helpers. Regression tests: instance-routing, gitlab-base-url, scope-targets (shared projects, subgroup search) and gateway (read-only replay).

- A scope of projects reaches no group: group-targeted calls (for example deleting an unrelated group) were allowed because a scope without group entries counted as unrestricted for groups. - check_connection counts tools the way tools/list shows them, also leaving out tools the OAuth token's scopes do not allow. - The channel gateway keeps the newest catalog verdict per tool: a later catalog that drops readOnlyHint stops replays, and an older catalog answer arriving last cannot restore a stale verdict. - The channel gateway forwards the downstream tools/list_changed notification and advertises listChanged, so a host refreshes its catalog after a settings change. - The settings guide describes the group rule and the refused global searches. Regression tests: scope-enforcer (project-only scopes), connection check (OAuth token scopes) and gateway (stale verdict, out-of-order catalog answers, list_changed forwarding).

- manage_todos mark_all_done in a scoped chat marks only the scope's pending todos done, one by one over every page, instead of clearing the whole queue. - Destination identifiers are checked against the scope like the primary target: target_project_id, target_group_id, namespace_path (fork target) and namespace_id. - update_settings and manage_context set_scope accept only a project or group GitLab confirms; a typo or an unreachable GitLab is refused instead of being saved as a guessed type. - Account settings use the session storage only when it is durable (file or PostgreSQL); with sessions in memory, the OAuth default, they go to the settings file so they survive a restart. - Tests read and write settings in a temporary file, never the user's own settings file; the replicas test models the shared database with a durable backend. - The settings guide describes the storage choice and scoped todos. Regression tests: scoped mark_all_done, destination identifiers, unconfirmed scope paths, storage choice with memory sessions, and the test settings isolation.

- Scoped mark_all_done marks todos a few at a time and reports how many were marked and which failed, instead of starting every request at once and losing the partial effect on the first error. - A scope change that does not name the subgroup choice keeps the one saved at write time, so it no longer overwrites a concurrent change of that choice from another chat. - manage_context show reports the tool groups off for the chat, by the account and by its preset; the settings panel shows those. - Account settings stay with the session storage only when its backend can keep them; a database package older than the server falls back to the settings file with a warning instead of failing every call. - Under a working scope, a project created without a namespace goes into the scope's single group; otherwise the call is refused, as is a group without a parent. - The working scope is documented as a focus, not an access boundary: objects addressed only by a global id are not resolved first, and a project or group access token is the hard boundary. - Settings test setup imports node builtins with the node: prefix. Regression tests: bounded and partial todo marking, the concurrent subgroup choice, preset-disabled groups in the context and the panel, the storage fallback for an old database package, and targetless project and group creation under a scope.
