…nnection panel Per-account and per-chat settings on top of the operator configuration, a native settings page and an MCP App panel to manage them. - Settings layers: the operator configuration stays the floor; account settings (preset, read-only, default scope, tool groups) apply to every chat of a GitLab account; manage_context overrides apply to the current chat only. The caller comes from the authenticated context. - Restrictions apply to the tool list and to every call. The working scope is a focus: named targets and destinations are checked, targetless listings, searches, project creation and mark_all_done are narrowed to the scope or refused, and objects addressed only by a global id are not resolved against it. - Tools: get_settings / update_settings (openai/settings), check_connection, open_settings_panel (MCP App resource gated by mcp:resources), find_scope_targets and manage_context clear_scope. - Storage: compare-and-set writes in the durable session storage (file or PostgreSQL, new oauth_account_settings table) shared by replicas, otherwise in ~/.config/gitlab-mcp/settings.json; an older database package falls back to that file. - Every REST call goes to the caller's GitLab instance: the OAuth token's, else the one the server's token works with now, else GITLAB_API_URL. - The channel gateway forwards resources and tools/list_changed and replays reads by the downstream catalog's readOnlyHint. - manage_context switch_preset, set_scope and reset now affect the current chat only. - Tests never touch the user's own settings file; integration tests updated for GitLab 19 and a slow test instance. Closes #637

- Listings filtered to the working scope read further GitLab pages
until the requested page is full (at most ten pages of 100), instead
of filtering one page that may hold no in-scope rows.
- A project scope lists its own projects only for a plain listing;
with other list filters it pages GitLab's listing, keeping their
semantics. A scope project that fails for a reason other than 404
fails the call instead of shortening the list.
- URL-encoded paths ("group%2Fproject") are compared decoded.
- The namespace of a created or forked project is checked as the
group it goes into, so the scope group itself is allowed also
without subgroups; a fork without a destination goes into the scope
group or is refused, like project creation.
- A targetless vulnerability listing names the scope target, and is
refused for several targets or a group without subgroups.
- get_profile is never hidden by settings.
- Removing a dead settings lock claims it by rename and checks its
identity, so a fresh lock taken meanwhile is handed back.
- A settings file entry of the wrong shape is skipped, a root that is
not an object is reported.
- The channel gateway forgets tools a complete catalog no longer
lists; check_connection and the access log name list scopes; the
OAuth instance URL is normalized.
- Scoped execution moved to its own module; the settings guide states
read-only precedence and that file session storage serves one
process.
Regression tests: scoped page filling and paging, project scope list
filters and failures, encoded paths, creation and fork destinations,
vulnerability listings, the profile exemption, the stale lock race,
settings file shapes, removed gateway tools, list scope reports and
URL normalization.

… calls - A dead settings lock is removed only while the claimed file is still old. Linux reuses a freed inode number at once, so a fresh lock could carry the dead one's inode and was removed (the stale lock test failed in CI on Linux). - A namespace argument (labels, wiki, milestones) passes when it names an allowed project or an allowed group, so the scope group itself is usable also without its subgroups. - browse_events user under a project scope shows that project's events and is refused under a group scope or several targets. - A project scope listing answers with GitLab's simple project fields unless simple is false. - A scoped page that stays short after the bounded read comes back marked partial with a hint to narrow the listing. Regression tests: the lock race with a reused inode, namespace arguments under a group scope without subgroups, scoped activity feeds, simple project fields and the partial page.

- A project or group named by numeric id is read from GitLab and checked as its path; a working scope holds paths, so numeric ids were always refused, also for the scope's own project. - Instance-wide listings follow the working scope: deploy keys and instance audit events read the scope project, all or owned runners those available to the scope's project or group; scopes with no such form are refused instead of listing the whole instance. - A preset whitelist overrides its deny pattern, at runtime and in the preset tool counts of list-tools, as documented for profiles. - A scoped page that starts past the 1000 readable rows answers partial at once instead of making ten GitLab requests. Regression tests: numeric ids in and out of the scope, scoped and refused instance listings, a whitelisted tool its deny pattern matches, and the page past the readable rows.

Resolving a numeric project or group id for the scope check turned every failed lookup into an unresolved id, so an expired or revoked token read as a target outside the working scope and never reached the reauthorization challenge. Only a 404 keeps the id numeric now; any other failure fails the call with GitLab's own error. Regression tests: 401, 403 insufficient_scope, 500 and a non-Error failure, for a project id and for a namespace read as a group.

For the accepted
manage_project forkarguments,namespaceandnamespace_pathcan both be supplied. Ifnamespaceis a numeric string, withTargetPathsresolves it, butscopeCheckArgsdiscards that resolved value whennamespace_pathalready exists. An out-of-scope namespace ID can therefore pass using an in-scopenamespace_path, and the original request sends both values to GitLab. GitLab does not define precedence for both fields.Suggested fix

- Local settings are kept as numbered generations in a directory (~/.config/gitlab-mcp/settings/). A write saves the next generation with an exclusive link and, when another write saved it first, reads the new state and checks its version again. The lock file is gone: breaking a dead lock could free the path for a third writer, and a writer suspended past the lock lifetime overwrote newer settings when it resumed. A temporary file left after a successful save no longer reports the write as failed. - An action the operator denied stays denied under a working scope; the scoped emulations ran other actions in its place. - A project listing keeps the caller's include_subgroups=false under a group scope that includes subgroups. - A global project search under a project scope answers with the scope projects that match (project search has no projects scope); a snippet title search, instance-wide only, is refused under a scope. - A fork naming both namespace and namespace_path has both checked. - Scope lookups for update_settings and set_scope fail with GitLab's error on 401 or 403 insufficient_scope, so the call gets the reauthorization challenge instead of an unknown-path answer. Regression tests: a writer resuming after a newer save (failed on the lock), lost races across accounts, clean-up failures after a save, denied actions under emulation, subgroup exclusion, project and snippet searches, both fork destinations, and auth failures of the scope lookup.

@coderabbitai Re: check both fork destinations (scope-targets.ts, scopeCheckArgs): fixed. The project's namespace of a create or fork is now checked as the group-valued namespace_id while namespace_path stays, so a fork naming both has each destination checked (a numeric namespace is resolved to its path first). Covered by policy tests for an out-of-scope namespace with an in-scope namespace_path and the reverse. |

- A call the scope answers by other requests (a project search, a project listing of a scope made of projects, mark_all_done) is validated by the tool's schema first: an invalid call is refused instead of answered with the scope's projects. - Tool, group, read-only and action limits are checked before numeric targets are resolved, so a call they refuse reaches nothing on GitLab and an expired sign-in cannot mask the configured refusal. - An instance audit listing under a group scope reads the group's own trail and says that its projects' events are listed per project, instead of being refused. - A configuration tool answered while GitLab is marked unreachable has the health monitor probe GitLab again, so other tools recover as soon as GitLab answers. The monitor decides from its own probe; the tool's success is not reported as GitLab's. Regression tests: invalid emulated calls, a read-only call with a numeric target, the group audit trail, and the probe after a configuration tool answers.

- Under a group scope without subgroups, a global search and a vulnerability listing read the group's results kept to the group and its direct projects, instead of being refused: search rows by project id, project path or group id, vulnerabilities by their project path (now read with each vulnerability). A user search stays as GitLab gives it. - The caller's own runners under a project or group scope keep the owned feed and its cursor, filtered to the runners the target can use; they were replaced by every runner available to the target. - A scope made of projects is read a few projects at a time and only as far as the requested page needs: the first page of a 50-project scope made 50 concurrent requests, now 5. - switch_instance points every session at the new instance before telling them to refresh, so their tool lists are built for the new instance's account. Regression tests: group-only search and vulnerability rows, owned runners in scope, request count and concurrency of a large project scope, and session pinning on an instance switch.

💡 Codex Review
After manage_context switch_instance in static-token mode, there is no OAuth context, so this fallback continues using the startup GITLAB_BASE_URL. Consequently, get_profile fetches /user from the previous instance and derives its profile ID and nickname from that old host even though other tools now target the selected instance; use the active instance source or current caller instead.

- A search of a group without its subgroups reads the group's own projects up to 1000; past them, rows of projects not read were dropped silently. The answer is now marked partial, with the reason added to any the page already had. - The channel gateway tells the host to list tools again after it reconnects downstream: the new downstream may serve another catalog (settings changed during the outage, or the old link lost its notification). - get_profile reads the account of the instance the server's token works with now, so it follows switch_instance like every other tool. Regression tests: the truncated group search and combined partial reasons, the catalog refresh after a reconnect, and the profile after an instance switch.

- Scope paths are trimmed of their leading and trailing slashes in one pass; the end-anchored pattern backtracked over every run of slashes inside a path a caller supplies. - The two-step settings check of a tool call (limits needing nothing from GitLab, then the scope with numeric targets resolved) is its own function instead of part of the call handler. - list-tools counts a preset's tools from the same function that lists them, with the deny pattern built in one place, instead of two copies of the filtering.
- The search tool answers with its rows under `results`; the filter of a group search without subgroups expected a bare list and passed the answer through, so subgroup results stayed visible. The rows are now unwrapped, kept to the group and its direct projects, and returned in the search's own answer shape. The project search of a scope made of projects answers in that shape too. - A project listing narrowed to the scope's group keeps the active projects default of a plain listing, unless the caller chose active or archived projects. - The owned runners of a scope are marked partial when the target has more runners than are read. Regression tests: the group search filtered through the real search tool, search answer shapes, the active default and its overrides, and the truncated runner intersection.

Superseded by a squashed PR with the same final change on the current main. |

Summary
Per-account and per-chat settings for the server, with a native settings page for clients that render structured settings and an MCP App panel for clients that support app panels.
Replaces #659 (same change, squashed into one commit on the current
main).Settings model
manage_contextapply to the current chat only. Settings only narrow what the operator allows.target_project_id,target_group_id,namespace_id, and the namespace a project is created or forked into, as the group it goes into). A scope of projects reaches no group, so group-targeted calls are refused under it.get_profile, the host's account identity, is never hidden by settings.update_settingsandmanage_context set_scoperefuse a typo or an unreachable GitLab instead of saving a guessed project or group; an expired sign-in (401, or 403insufficient_scope) fails with GitLab's error and the reauthorization challenge.GITLAB_DENIED_ACTIONS) stays denied under a working scope, also where the scope runs other actions in its place, and a call the scope answers by other requests is validated by the tool's schema first.manage_todos mark_all_donein a scoped chat marks only the scope's pending todos done, a few at a time, and reports how many were marked and which failed; the others stay pending.namespaceandnamespace_pathhas each checked.include_subgroups: false, and the active-projects default of a plain listing unlessactiveorarchivedis given; or, for a plain listing under a scope made of projects, those projects themselves), a global project search under a project scope answers with the scope projects that match (project search has no projects scope), a snippet title search (instance-wide only) is refused, and a cross-project merge request or vulnerability listing names the scope's target. Project listings and searches (including projects only shared with the scope group), todos and cross-project merge requests are filtered to the scope, reading further GitLab pages until the requested page is full (at most ten pages of 100; a page still short then comes back markedpartialwith a hint to narrow the listing, and a page starting past those rows answers so without a request). Instance-wide listings read the scope instead: deploy keys those of the scope project, instance audit events the trail of the scope project or group (a group's trail holds its own events, and the result says so), all runners those available to the scope's project or group, the caller's own runners the owned feed (with its cursor) kept to those the scope can use (markedpartialpast 1000 such runners); scopes with no such form are refused. The projects of a scope made of projects are listed in GitLab's simple representation unlesssimpleis false, read a few at a time and only as far as the requested page needs. The caller's own activity (browse_events user) shows the scope project's events under a project scope and is refused under a group scope or several targets. A namespace argument (labels, wiki, milestones) passes when it names an allowed project or an allowed group, so the scope group itself works also without its subgroups. Under a group scope without subgroups (GitLab's group results always cover them), a global search and a vulnerability listing read the group's results kept to the group and its direct projects, in the tools' own answer shapes (vulnerabilities now carry their project's path); a user search stays as GitLab gives it, and a search of a group with more than 1000 direct projects comes back markedpartial. A global search or vulnerability listing is refused under a scope of several projects or groups.allowed_toolsoverrides itsdenied_tools_regex, as documented for profiles;list-toolscounts preset tools the same way.check_connection) instead of failing every call.Instance routing

A database package older than the server, which cannot keep settings, falls back to that directory with a warning instead of failing calls.Tools and capabilities
get_settings/update_settings: the account settings page, advertised through theopenai/settingscapability. A patch is validated in full before anything is saved; administrator read-only mode cannot be turned off.check_connection: account, GitLab version and tier, restrictions in effect, the number of tools the caller can use (counted astools/listshows them, including the OAuth token's scopes), and what to do about problems.open_settings_panel: MCP App (ui://resource,text/html;profile=mcp-app, empty CSP) to search projects and groups, apply a scope to this chat or save it for new chats, and check the connection. Follows the host theme, keyboard accessible, shows GitLab strings as text only, reports success from the settings the server holds after saving. Its preview shows the tool groups off in the chat, including those its preset turns off (manage_context showreports them), and a superseded search finishing late cannot change it. In OAuth mode listing and reading resources needsmcp:resources(refused with aninsufficient_scopechallenge otherwise), and the panel tool declares bothmcp:toolsandmcp:resources.find_scope_targets: member projects and visible groups by name, for choosing a scope (needs anapiorread_apitoken scope).manage_context clear_scope: the chat works everywhere, also without the account's default scope; its preset and read-only mode stay. The panel's "Work everywhere in this chat" uses it.tools/list_changednotification and advertiseslistChanged, so a host refreshes its catalog after a settings change; it also tells the host to list again after it reconnects downstream.mcp.toolscatalog inpackage.jsonis regenerated by the release PR (prepare-release.sh), as for every tool; this PR does not edit it.Behaviour change
manage_contextswitch_preset,set_scopeandresetnow affect the current chat only (they used to change the whole server process);resetreturns the chat to the account settings. With a static token,switch_instancekeeps every chat's read-only mode and preset, clears its scope, and points every session at the new instance before telling it to refresh its tool list.Known limitation
