ci: auto-merge Dependabot updates and update every dependency - #124
Conversation
The other organisation repositories approve and arm auto-merge on Dependabot's minor and patch pull requests; this one had no such workflow, so every update waited for a manual merge. Auto-merge only arms the merge: it lands once the checks the default-branch ruleset requires have passed. Major updates and any pull request someone else pushed to stay manual, and a foreign push disarms an armed merge.
CI covers Python and Rust updates of any size, so a major there merges once checks are green too. A major GitHub Actions update stays manual: several actions run only in release.yml on a tag, where a green pull request proves nothing.

[High impact] No outstanding findings block merging. The best-effort disarm window remains an explicitly accepted trade-off.

- Docker updates stay manual: no job builds the demo image, so a green pull request says nothing about a base-image change. - The fetch-metadata pin is the v3.1.0 commit; the comment said v3.1.1. - Comments state what the organisation's runs show: Dependabot-triggered pull_request_target runs get the Actions secrets, the App installation merges workflow changes with contents and pull-requests alone, and a foreign push is disarmed in seconds while the rerun checks take minutes.
- PyO3 0.24 -> 0.29 and rust-numpy 0.24 -> 0.29 for coordinode-embedded, which also clears the PyO3 advisory fixed only in 0.29. Code follows the renamed API: Py<PyAny> for PyObject, PyOnceLock for GILOnceCell, Python::detach for allow_threads, Bound::cast for downcast. The rest of Cargo.lock moves to the newest compatible versions. - uv.lock upgraded throughout, majors included where the declared ranges allow (grpcio and grpcio-tools stay level at 1.84 for the generated stubs; openai stays 2.x, capped by llama-index-llms-openai). - GitHub Actions to their latest releases, pinned by commit: checkout v7.0.1, setup-uv v10.2.0, maturin-action v1.51.0, upload-artifact v7.0.1, download-artifact v8.0.1, setup-python v7.0.0, setup-qemu v4.4.0, action-gh-release v3.0.3, create-github-app-token v3.2.0, release-please-action v5.0.0. None of their breaking changes touch an input these workflows use. - The demo image's uv stage to 0.12.23. Verified: unit tests 365 passed with the embedded extension built on PyO3 0.29, integration tests 94 passed against a 0.7.0 server, clippy with -D warnings clean, and all five demo notebooks run on the rebuilt demo image.

The stubs are now generated by grpcio-tools 1.84, and each one raises at import under an older grpcio runtime, but coordinode still declared grpcio>=1.83.1: an install keeping 1.83 resolved and then failed when a client connected. The floor is now 1.84.0, with the grpcio-tools floors moved with it. Regression test test_runtime_floors holds the grpcio and protobuf floors to the versions recorded in the generated code (seen failing on the 1.83.1 floor).
Closing a pull request disarms its auto-merge, and a maintainer's reopen took the disarm path (the actor is not Dependabot) and never armed it again. Only a synchronize by someone else disarms now; a reopen runs the metadata and approval steps, where fetch-metadata refuses a branch that holds commits other than Dependabot's.

- The trigger: a Dependabot-triggered `pull_request_target` run on a default-branch base receives the Actions secrets; the comment names a run of the same workflow that minted the App token and armed the merge. - The token: the same two grants auto-merged Dependabot updates to workflow files in another repository of the organisation; the comment names them. - The ecosystem check: `package-ecosystem` comes from the Dependabot branch name, so GitHub Actions updates are `github_actions`.

dependabot/fetch-metadata checks only the first commit of the pull request. On a reopen, a branch someone else pushed to on top of Dependabot's commit passed it, and the workflow then approved that head and armed auto-merge for it. A new step lists every commit of the pull request and requires each to be Dependabot's with a verified signature, and the last one to be the head the run approves. Approval and auto-merge now depend on it, on the reopen path and on Dependabot's own runs alike. The comment that said the metadata action checked every commit is corrected.

The commit check trusted the author and the signature. The author is whatever the commit claims, and a signature verifies the signer, not the author: a commit signed with someone's own key under Dependabot's name passed both. A genuine Dependabot commit is committed and signed by GitHub (committer web-flow, as on the open Dependabot updates of this repository), so the check now requires that committer too.

Summary
Auto-merge for Dependabot. The other organisation repositories run a
dependabot-auto-mergeworkflow; this one had none, so every update waited for a manual merge. This adds it (the coordinode-lsm-tree version, actions pinned by SHA as in this repository's CI).release.ymlon a tag) and any Docker update (no job builds the demo image): those stay manual.pull_request_targetwith no checkout. In the organisation's other repositories, Dependabot-triggered runs of this workflow get the Actions secrets and merge workflow-file updates with the contents and pull-requests grants alone.Every dependency to its latest release (replaces the open Dependabot pull requests #117-#123):
