test(cli): replace deprecated Click isolated_filesystem with tmp_path

Click 8.5 deprecates CliRunner.isolated_filesystem, and the suite runs
under -W error, so every CLI test errored at fixture setup. The
cli_runner fixture now chdirs into pytest's tmp_path instead.

test(cli): annotate cli_runner fixture as CliRunner

The load_input tests annotated the cli_runner fixture as
pytest.FixtureRequest, which is the type of pytest's 'request' fixture,
not this one. Nothing connects a test parameter's annotation to the
fixture supplying it -- pytest matches by name at runtime, so mypy has
no call site to check the annotation against. These tests request
cli_runner only for its chdir side effect and never touch the object,
which leaves body usage, the one remaining check, with nothing to
constrain.
