As Napari dropped PyQt6 support, it is time to use Qt6 in the bundle.

Summary by Sourcery

Update the PyInstaller packaging and validation environments for PyQt6 and Python 3.14.

Bug Fixes:

  • Improve compatibility with Python 3.14 by handling updated Windows user lookup errors.

Enhancements:

  • Switch the PyInstaller bundle from the PyQt5 environment to PyQt6.
  • Add packaging support for optional scikit-image compiled modules and Sentry unraisable-hook integration.
  • Make Qt test cleanup more reliable by disabling combo-box animations and reporting lingering visible widgets with diagnostic details.

Build:

  • Update Linux bundle/test dependencies for Qt6 runtime libraries and use Python 3.14 for PyInstaller prerelease builds.

CI:

  • Run prerelease tests on Python 3.14 across supported platforms.

Chores:

  • Restrict legacy PySide2 dependencies to Python versions before 3.14 and add tox development dependencies.

Summary by CodeRabbit

  • Compatibility
    • The PyInstaller installation option now uses the PyQt6 variant.
    • The PyQt5 installation option is limited to napari versions earlier than 0.10.0.
    • PySide2 dependencies are limited to Python versions earlier than 3.14.
    • Prerelease builds are now tested with Python 3.14 on Windows, macOS, and Linux.
  • Reliability
    • Packaged applications now include additional components for image-processing and error-reporting support.
    • User identification in error reports now has an additional fallback when the usual lookup fails.

Walkthrough

The pull request updates optional dependency constraints, PyInstaller imports and data collection, Linux pipeline libraries, and Python versions used by prerelease environments. It also changes username lookup fallback behavior and Qt test setup.

Changes: Packaging and prerelease updates

Layer / File(s) Summary
Update optional dependency declarations
pyproject.toml
The PyInstaller extra switches from pyqt5 to pyqt6. The PyQt5 extra constrains napari[pyqt5] to versions below 0.10.0. PySide2 dependencies apply only below Python 3.14. The dev dependency group adds tox and tox-uv.
Update PyInstaller imports and data collection
launcher.spec
The configuration adds sentry_sdk.integrations.unraisablehook to hidden imports. When _skimage2 is available, it adds non-test submodules to hidden imports and includes the package’s data files in the analysis inputs.
Update prerelease build environment
.azure-pipelines/linux_libs.yaml, .github/workflows/test_prereleases.yml, tox.ini
The Linux pipeline adds five libraries. The prerelease matrix and specified PyInstaller environments change to Python 3.14. The workflow’s requirements compilation target remains Python 3.12.

Python and Qt test compatibility

Layer / File(s) Summary
Handle username lookup errors
package/PartSeg/common_gui/error_report.py
get_user() now uses its existing os.getlogin() fallback when getpass.getuser() raises OSError or ModuleNotFoundError.
Control Qt popup animations in tests
package/tests/test_PartSeg/conftest.py
An autouse fixture disables combo-box popup animations during each test and restores the previous setting. The visible-window assertion now reports the widget class and object name.

  • 4DNucleome/PartSeg#1481 — The PyInstaller extra switches to PyQt6, and the Linux pipeline adds Qt-related libraries. The issue concerns a failing PyInstaller prerelease bundle test.
  • 4DNucleome/PartSeg#1460 — The prerelease environments use Python 3.14, and PySide2 dependencies are restricted to earlier Python versions. The issue concerns a Python 3.14 prerelease installation failure.
  • 4DNucleome/PartSeg#1484 — The PyInstaller extra switches to PyQt6, and the PyQt5 napari extra is constrained below 0.10.0. The issue concerns failures in the napari repository workflow.

The changes remain mergeable with bounded follow-up: correct the interpreter named in failure reports and clarify that Python 3.14 users must select a supported Qt backend.

napari 0.7 pip install base package without Qt backend, pyqt6 pyside6 extras required for GUI documentation

Do not silently skip the pyside2 Qt backend on Python 3.14.

On Python 3.14, the markers remove all three pyside2 requirements, so pip install PartSeg[pyside2] succeeds with no Qt binding. The base install adds none, so the GUI fails at startup. Reject the pyside2 extra on Python 3.14, or document that pyqt6 or pyside6 is required.

Review comment at @pyproject.toml around lines 134 - 136:
Update the pyside2 extra’s Python-version handling in the dependency
declarations so Python 3.14 cannot silently install the extra without a Qt
binding: reject the extra on that version, or clearly document that users must
install pyqt6 or pyside6 instead. Preserve the existing Python versions’
dependency constraints.

It was required for uv to resolve the environment.

@Czaki Understood. On Python 3.14, the base requirement napari>=0.7.0 conflicts with the unmarked pyside2 requirement napari[pyside]<0.7.0. The markers avoid that conflict.

Keep the markers. My concern was limited to explicitly installing PartSeg[pyside2] on Python 3.14, not the environment resolution you needed. I won’t press for a change here.
